Looks like zimbraMtaBlockedExtension is an MTA feature, while zimbraFileUploadBlockedFileTypes is a mailboxd feature, so quite different scope.
Btw, there's also zimbraFeatureFileTypeUploadRestrictionsEnabled, which defaults to FALSE. So did you somehow manually enable this feature?
I assume the intention with "application/x-ms*" was to block executables, not MS Office documents, so that should probably be filed as a bug.
